The reason we are fighting the covenant is because a new group of rouge covenant call the storm who are not following the peace treaty with humanity. They are exploring requiem to find a powerful weapon and the prometheans are trying to stop the Storm and the Master Chief from getting it. Its all in this video , also in the video at 1:54 they show what appears to be the new beam rifle.
