In Halo 2 the Shadow was a prevalent vehicle. However in Halo 3 and all the rest of them it just kind of disappears. Anyone know why?

I miss 'em too. The most probable reason for that is due to time deadlines and budget cuts. A hybrid of Halo 2’s Specter and Halo Reach’s Revenant almost made it to Halo 4. It exists in the code, but it it never came to fruition, and no reasons were given. That’s unfortunately the reality of game development. But thankfully, with the power of Community Modding slowly arriving to PC, I’m sure we’ll be seeing a lot more of what was lost.

Probably because it was a primarily Elite driven vehicle, and in Halo 3/beyond you aren’t fighting Elites much anymore (okay, you do in Reach and I suppose you could make the argument with the Storm Covenant). They were going with brute vehicles/ghosts in Halo 3/ODST, and there weren’t any missions IMO that would have fit it in Reach.
It’s also a bit of an awkward and clumsy vehicle. What’s the point of transporting Ghosts if the Ghost can just be under its own power? It’s also wasting an enemy as the driver, and it’s not very maneuverable.
They were cool, but pretty pointless if you think about it. As mentioned by timewarptrio, why does a Ghost need transportation? Additionally, a Shadow could transport only one Ghost at a time and it moved very slowly! Shadows required an escort (usually more Ghosts) as well because of how vulnerable they were. They could not hold many troops either. Very silly, but maybe that’s the only reason it needed to exist.

Could be they were trying out different vehicle designs to see which ones were the most practical for game play. Some of them were very well received and logical, while others…not so much.
