This is… Shockingly simple? She’s been held prisoner by the Covenant for months. Why would her captors give her a robot arm if she can serve just as useful without it. When she gets picked up by Osiris and brought to Infinity, she’s still a war criminal. Chances are she’ll die in Halo 6 before ever having the chance to spend a week in a medical bay getting a prosthetic. Or who knows, maybe she’ll live to get one at the end, we really don’t know, but if she just popped up in Halo 5 with one, I’d have been furious.

More to the point, why not a flash-cloned arm?
I wondered why they didn’t give Kat a flash-cloned arm, and I’ve wondered if it’s because it would be too difficult to give the arm the physical augmentations necessary for it to work with Mjolnir.

I’m pretty sure she won’t die in Halo 6. At the end of Halo: Reach she gives a speech taking place in 2580s
She doesn’t want an arm so in her fishing stories she’ll always have the biggest fish when showing people how big it was.

But really, I assume Halsey will be killed off in the first mission of Halo 6 to keep the tradition of killing off decent characters with backstories (Like Team Black, Jul 'Mdama, the Didact, etc) and replacing them with crappy characters without backstories. So, a robot/flash cloned arm would be useless to her.
Also, from the UNSC standpoint, she helped the enemy, probably around a thousand humans killed during Escalation, assisted in blowing part of the Infinity to bits, among giving the Covenant top secret information.
So, I think UNSC/ONI’s last concern is a robot arm
Perhaps it’s an element of character. She uses her lack of arm as a reminder of the things she fights against?
Or maybe because the events of Halo 5 never gave enough time for her to gain a arm and Jul M’dama was not so generous to hand her a prosthetic or the option to craft one.

The SOS are so freshly formed around HITD that their knowledge must be the same as the cov elites right? Jul just cut her arm off and let it stay that way for symbolic purposes, if you HAD to make it canon.

Or just cut it off becuase they don’t know how becuase they don’t know how to tend a bullet wound. We are talking about the Convenant who kill some very one and barely takes prisoners. If anything the only reason they did it becuase they don’t know which medicine would help Halsey so they cut it off.
