When I finish Halo 3, I was persuaded that the installation 08 had fire and destroy all life on the Ark. However, we saw survivor at three moment :
Hunter in the dark : the Ark is full of animals
Awake the nighmare : the flood survived in the wreckage of “High Charity”
Divine Wind : the covenants survived in the Forerunner Dreadnought
So I have a theory on how it’s happen : The Halo wasn’t ready to fire and its impulse killed the flood on its surface, but did not reach the Ark. The Halo explode and it’s debris killed the parasite on the surface of the Ark. Some floods survived in the wreckage of “High Charity”and the sentinels confined them inside. The Forerunner Dreadnought has protected some covenants from the debris. Then the Ark self restaured and bring back the animals at his surface.

I believe Hunters in the Dark basically confirmed your theory. Effectively, it looks like the Ark was damaged, but not destroyed. And therefore, the inhabitants of the Ark remained, including those aboard High Charity and the Dreadnought (thought the Dreadnought was also said to be extremely hard to destroy per Broken Circle). I also think the prevailing theory is that the Halo basically didn’t have a chance to fire its full-power pulse, but rather destroyed itself trying to fire its full-power pulse, taking out the local flood in the process.

Halo doesn’t kill flood, it kills their food
Only the flood cells survive the Halo. The infected bodies and the little infection forms died and the flood cells starved to death
If the Halo pulse have reached the Ark, the sentinels wouldn’t have had to confined the wreckage of “High Charity”, a simple cleaning would have kill the flood cells, and the banished wouldn’t have found flood bodies in it
Installation 08 was NOT fully operational (IIRC 343GS said there was like 30+ hours needed?) so it clearly wasn’t a full firing so would have shaken itself apart before being able to form a pulse. It makes complete sense plenty would have survived.
That’s been retconned for ages. Get over it.
