I think perhaps you are slightly over thinking it… its just a video game. The various features of the game are meant to produce enjoyable “game play”, which almost always takes precedence over story continuity.
As with all fiction, its good to have a healthy amount of suspension of disbelief.

Well Brute weren’t in Halo CE but they are now largely accepted by everyone to have exist long before and fought Humanity. Same should apply to AA/new weapon/new species/new vehicles if they are claim to be used since the very start. Else it’s an upgrade and doesn’t need to be explain as it would presented in the very game.
Yeah, it makes me wonder how we ever survived without AA’s in Halo CE and Halo 2. Le sigh.

At first Spartan III’s were the first Spartans to get the armor abilities. At least one Spartan II(Jorge) was able to use armor abilities. Most if not all the armor abilities were destroyed when Reach was glassed. Master Chief wasn’t able to use armor abilities at that time. They didn’t have time to upgrade his armor to be able to use armor abilities. So in Halo 1,2, and 3 Master Chief didn’t have armor abilities. When the brutes replaced the elites, they started using equipment. In between Halo 3 and Halo 4, the humans made armor abilities once again and the Spartan IV’s were outfitted with them. During John 117’s cryo sleep, Cortana upgrades John’s armor to be able to use armor abilities.

You know, this makes sense to a degree.

The stuff on Reach was mostly prototypes, which were probably lost. Halo 4 takes place 4-5 years later, and the Forerunner technology discovered on Trevelyn… you get my point, yes?
If you need an explanation that fits:
The Chief didn’t have AA’s on Alpha Halo because the weapons locker was destroyed during the exo-fight.
The Chief didn’t have AA’s in Halo2 because he literally just put his suit on and never had a chance to anything but “get a weapon.”
He didn’t have AA’s in Halo3 because by that point, the Spartan resources had been all but depleted and the occupying Covenant prevented reacquisition of equipment for the Ark.
The Chief did have a jetpack during the Fall of Reach but it was destroyed in the weapons locker.
Maybe from the massive high tech military ship that lands right next door? UNSC infinity ring a bell to anyone?

Excuses, convenient excuses, just like the reasoning for Skirmisher absence and halving the AR clip.
Nonetheless, it’s in the realm of sense and is permitted.
