I suspect that Halo Wars 2 takes place a few months after Halo Wars. During the the years that Halo 5 takes place, the Spirit of Fire and her crew are still missing. In the ending of an issue in Halo Escalation, the Sprit of Fire is seen abandoned with a lonely Flood Spore floating about inside the ship.
I think this game will talk about how Red Team dies.
