Yes, it is part of the new Title Updates.
NEP stands for “New Wave Progression” and means exactly what you’d think; A new wave progression.
I remember reading a post on the blog, but I really forgot what most of it was and I’ll get back to you in a minute or so.
Ah, here it is.

From round 2 till the end of the game it feels like your facing nothing but Skirmishers with Elites and rockets spawning during the waves, so much fun rite there

Yes NEP is from the TU but it was implemented most recently.
While they are no threat in Arcade due to infinite lives, they become very frustrating to deal with on FF Limited due to how strong the Heavies and Sniping ones become (Rockets home in on you and Snipers are lethal one shot killers).
The NEP (New Enemy Progression) is basically a fancy way of saying “random enemy types spawn in each new wave”. This is to add a little spice to the FF experience by making it unpredictable as to what enemies you will be fighting next.

Matchmaking updates do not equal Title Updates. Get it right.
I hate the new waves. There’s far too many Skirmishers.

Unless you stand five feet from Skirmishers the Green Goo gun becomes practically worthless. (A Skirmisher’s evasion jump carries it well outside the damage radius of a green goo blast.) Precision weapon use becomes a more valuable skill. Plus the Skirmishers hit you fast and can cross around and behind you to shoot from angles you aren’t usually thinking about. In all, it’s more unpredictable than the regular FF progression.
