Bungie purposefully left his fate to be a mystery. Personally, I didn’t like that direction they took the character; they simply wrote him out of the game.

While there is no canon explanation as to what happened to him, a great fan creation of his story after, and a few parts before, Halo Reach is A Fistful of Arrows. It’s a great story, as well as the artist being very good.

I’ve never seen Jun’s disappearance as a dead end because 343i confirmed that “he is alive but we don’t currently have any plans for him”. From this, it can be assumed that Jun left CASTLE base shortly before Dr. Catherine Halsey was later rescued by John-117, after becoming trapped under the base. I had always found it a little confusing that Jun was not present at CASTLE base when John showed up, and had always assumed that he left the base, after completing his escort, to follow up another order. I think Bungie purposefully left his story as a ‘mystery’ but, to be honest, we weren’t given time to become attached to the character anyway. Here’s a few other mysteries that are related to Jun:

Jun clearly interacted with Halsey for a long period of time but in Ghosts of Onyx, she has no idea of the Spartan-III program. (Another strange thing is that she clearly KNOWS that Noble team are S-III’s because at sword base, she treats Jorge - a Spartan-II who refers to her as ‘mom’ - with far more respect)

There’s no way of knowing how Jun escaped from Reach. It would have been impossible, for a start, as the last ship headed off-planet was the Pillar of Autumn.

It seems like if he was dead they would just come out and say it. Keeping his fate a mystery just leaves it open for future stories which could involve him. Who knows, maybe he will appear in Halo 4 as a Spartan IV and they’ve been so vague because it’s supposed to be a surprise?
According to Halsey the remaining personnel in CASTLE Base escaped and she voluntarily stayed behind to destroy the place to keep the Covenant from getting to it. If I had to guess this is where Jun may have gone as well. His orders were to get her to CASTLE Base, which was completed. I’m sure he was the type to protest but she probably either convinced him to leave because he was needed to carry on the fight as a Spartan, or he was ordered to leave by someone of higher rank?
Either way I personally believe he’s alive.
I really didnt care for the s3’s I was just wondering because he just left and never was heard of again.

She knew Noble Team were augmented Soldiers, she did not know anything else. She doesn’t learn the details of who they were and where they came from until she access the files in CASTLE Base, just like First Strike says.

How would she know about the Spartan-IIIs? There no visible or lingering evidence for it until Reach went to hell. Only by hacking Ackerson’s files did she learn of the project. Besides, Noble Team, at least to Halsey, could’ve been from any of the super-solider programs ONI was up to, like Project JAVELIN.

I wonder what Project JAVELIN is. Considering she theorized it may have been where this group of Soldiers came from, could it have actually been a similar project? So far there are no armor permutations or weapons attached to Project JAVELIN so it could be anything.

Could be the predecessor to the Spartan-IV, augmenting adults by fixing Orion’s flaws.

It could be. It’d be a little odd since she knew of JAVELIN but not the Spartan IIIs. Although she may have known it involved adults and its name doesn’t hint at Spartan involvement so she may have not made any connection. At least not until she met Noble and then began speculating.

Well it’s established Halsey doesn’t know EVERYTHING.

They were wearing Mjolnir armor, and clearly augmented. Thus, Spartans.
Reach doesn’t break any established canon and really only retcons when the Pillar of Autumn left the Epsilon Eridani system.

But on the other hand , didn’t the fact that Carter and Kat had there helmets off … And Halsey documenting ’ her ’ Spartans so intricately and interpersonally in her journals - maybe would’ve sensed something wrong with Cart & Kat ?
I dunno friend … I always felt it did indeed break cannon In a kind of incidental , ’ hiccupy ’ kind of aspect ?

She did sense something wrong, as she makes note of in her journal. She even tries to legally inquire into the nature of the Spartans she met. However, all her efforts are blocked. It’s only later on, with Cortana’s help, that she is able to discover the truth.
