(pardon the expression) All I have found is that the Spartan IV program is green-lit and Halsey is arrested as well as a few other vague descriptions of things.
my question is what happened to the covenant occupied worlds? And how (if at all) did we take them back?
and yes I do believe there were (even though they exterminated humanity on them) mainly due to terrestrial worlds being natural resources and could (if utilized) help sustain a war effort no matter how long.
what happened to R’Tas (the Sangheili with the two missing mandibles on the left side of his face from H:2, H:3)? I’ve found nothing about him in any of the information that I’ve found.
any thoughts or recommendations?

I honestly couldn’t add anything more than that, yeah, Halopedia is good, but I certainly recommend the Kilo-five trilogy. They really do give a fantastic vision of the complexity of the post Human-Covenant war, at the cost of some other things. But I guess that’s just Traviss’ style of writing.
Halo Initiation is good if you want to learn more about the Spartan IVs too.

As to the topic, Halo: Spartan Assault also takes place during the time that Chief was adrift in the aft section of the Forward Unto Dawn.

Keep in mind that the Covenant didn’t necessarily occupy human worlds. They would glass it and move on, unless Forerunner objects were at risk of being damaged.

the strategist in me says that would be a bad idea, why destroy a world when u can use it against your enemy?
Practicality is not the covenants strong suit.

Because the Covenant were waging a religious war against humanity. Planet glassing is sort of like salting the earth: it’s not done strategically, but rather ritualistically and in extreme spite.
Also, the Covenant had High Charity, a mobile base of operations. They had little need for setting up temporary staging areas on conquered human planets.
