For me it has to be The Cartographer and The Maw. Being a Halo fan since Halo CE was released CE had a profound impact on my view of FPS.
The Cartographer because its the first real mission you experience a wide variety of enemies. Plus the amazing scenery and textures (for its time). It was a lot of fun to play.
The Maw is a very close runner up. Just how epic the level is. The gameplay, what feels like countless waves of enemies. The Warthog Run at the very end! The music to go with it. Play it on Legendary (for those who haven’t played CE yet) and tell me I’m wrong! Lol

Cartographer would be one of my favorite missions but I just found the underground corridors to be super repetitive
