the flood should be fighting you along side whith the covenant.

Well, there are often times where you are fighting the Covenant and the Flood at the same time, though they are not working together against you as I think you’re suggesting, (in fact the Flood only ever team up against the covenant, once in Halo 3 to keep the array from firing.) so, canon-wise I would have to disagree with you, though I’m sure it would add a new dynamic into the fighting.
