Remember at the end of the Forerunner-Human war humanity was fragmented into several different lineages. The gene-blood that made humanity great, and the potential to surpass the Forerunners, was stripped away. When she moved humanity to the Ark she undid what the Council had her do at wars end. And included within that several improvements to the gene-song that would allow Humanity to claim the Mantle. What all she did was unknown.

I think the more important question here is, why wasn’t this explained clearly? 
because nothing was explained well in the campaign…

Maybe the plans of a being several millennium old at the time of the halo firing does not need to explain her plans to others? It also maybe includes some understanding of the books and what happened to Humanity.

I agree with both of the things you said, but why are you always so quick to criticize the campaign. Yeah the story telling wasn’t as good as it should have been, but all 343i really needed to do was take what was in the Terminals and put it in the game, and put other hints to Halo 5/Reclaimer Trilogy lore in the Terminals.
Overall it was a great campaign (better than 1-3 campaigns), so why are you always so quick to criticize it. I see this in other threads DecepticonCobra, you’re always so quick to criticize the Halo 4 campaign. It was an excellent campaign.

Have you seen DecepticonCobra’s script? It applies Halo lore, good genres, and visual set pieces. I’m not saying Halo 4’s campaign is bad, it’s my favorite, but I would take DecepticonCobra’s story over that any day.
