What if he is actually fully aware of what the flood is and want the Covenant to fall to it, so he, who is immune to the flood, can be free. Maybe the flood didnt really disable it but the AI sabotage the ship, so that the flood could get aboard, and free him from his organic captors, then the AI woudl activate some sort of security measure that would kill everything organic in the ship. Of course, this plan obviously failed, but its a good theory, no?
Not too bad apart from why would he have the power to kill everything in the ship? The ship wouldn’t have it built in, because then anyone could have activated it. I am guessing it was simply overwhelmed.
I gathered that the AI knew exactly what firing the Halo would do, and was looking forward to the results. Much like the Engineers in ODST, the shipboard AI saw an opportunity to escape it’s enslavement and would take whatever means necessary to ensure freedom.

Great theory, it also shows that the AI was smarter then the Covenant wanted it to be.
The T&R construct may be a Forerunner AI or even durance that has been stripped of so much its original code, it isn’t even recognisable to Spark.
I’m pretty sure the Covenant AI is Vigil from Mass Effect. Duh.
