The whole flash clone replacement for the kids abducted for the s-2 program always seemed particularly cruel to me. I get they wanted to keep it secret so if the kids had just gone missing someone would be looking for them, but replacing them with what was essentially a husk that rapidly dies of mass organ failure just seems almost sadistic. I understand it, but who thinks of that ya know?
Midnight facility, testing flood on prisoners, attempting to poison sangheili food supply, trailing ally ships to kill off some swords of sangheilios members, S-II program, S-III Program (recruiting orphans and sending them on suicide missions as cheap expendable Spartans), make Master Chief look like a villain to civilians. Those are the things that I could think of off the top of my head, they’ve done more.
