SPOILERS
I’m wondering what happened to Cortana at the end of the game when she tells Chief that shes leaving him. Where were they? where is she going? and Will she be coming back? because it sucks if she isn’t, Master Chief needs her.

I’m hoping you have already completed the campaign otherwise, I’m sorry man. 
She’s dead. It says it right in the Epilogue despcription on the mission screen.
She used the last of her power to save MC using a hardlight shield to save him from the blast. She and the Didact died.
Alright thanks, just hoping this won’t be the last time we see Cortana, It just wouldn’t seem right without her in the next Halo.

Cortana might be dead, but the Didact sure as hell isn’t. He fell into the slipspace rupture that was below the platform. Considering how advanced his armor was, chances are it was rated for slipspace. He also had that whole dialogue during the epilogue. Plus, 343i said that the Chief is going to get a true enemy this time around. And, if all that wasn’t enough, this is just the beginning of the Reclaimer Trilogy. So, while they might not bring back the old Cortana, you can be as sure as the sun coming up tomorrow that the Didact isn’t dead. To quote the Chief from the end of Halo:CE, the game that started it all: “No, I think we’re just getting started.”
