quite simply Cortana used the hardlight bridge to shield the chief and teleported him away using the teleport network of the Didact’s ship.
the scene is sad because of something called emotional investment…

That’s how the Chief felt about her at first in the novel “The Fall of Reach” but over time he came to accept her as a partner. He’s worked with her practically since her activation, been through hell and back together…and with this game he’s faced with her imminent death. It’s like losing Johnson again.
To think about it, the Chief really is all alone now. Everyone he fought with; the S-IIs, both Keyes’, Johnson, and now Cortana…he’s got nobody left.

They have been together for 8 years and have been through more than their far share of near death experiences, and each time they pulled each other through. She is an A.I. built with organic tissue so when she feels emotions they are actually real and she knows it, and over those 8 years she and John pretty much fell in-love. During Halo 4 she is on the verge of rampancy which pretty much means she is going to die unless she receives help from Halsy and that is the main driving force for John to survive and get off the Forerunner planet.
She told John that by the end of their adventure he should figure out which one of them is the machine and which one is human and he didn’t realize what she really meant till she gave her life to save him, her death sadly was necessary for John to evolve from a “machine” into a “human”, which we will see happen over the next 2 games.
The part where she touches John and says “I’ve been waiting a long time to do this” is her giving John her final feelings of love before she ceases to function after giving her life to save him. If you have played all of the Halos and did not shed one tear at the end of Halo 4 then maybe you should ask your self if you are a machine or human.

That’s IF Karen Traviss doesn’t kill him off in one of her books. I don’t know how much creative control 343 allows her, but she’s got a history with doing wonky things with main characters.
It was supposed to be sad because Cortana is really the closest thing Chief has to a friend/partner. He spent a lot of time fighting along side of Cortana, they’d kind of became close intimately and because Cortana was going Rampant at the time, they spent a lot of time building up Cortana as more human than chief (which is ironic as she’s an AI and he’s a human soldier) and worrying the player. I think that for anyone to look at Cortan as simply hardware they have to be purposely telling themself “She’s just an AI, not a human” constantly, because she acts way too human.

'Cortana’s reply to the Diadect when he said “Your compassion for humanity is misplaced” was VERY significant. She is “programmed” to put humanity first. Clearly she always tried to go out of her way to protect John, but never at a defiance or counter to humanity. In that end scene, that was a 100% human emotion and response. She cared only about 1 thing. Showing how much she evolved from a military AI, to John’s Shield.
As far as the bomb goes, you have to think about their roles with each other, his vulnerabilities, and past and how she always protected him.
When the bomb goes off… The piece of her that did not die with the Diadect when Chief used the grenade and fell (with most of her) into the energy well. That piece wrapped around Chief. It was her, she brought him… inside of her. This is shown by the streaming data which is almost transparent all around them. This symbolizes a womb, where life begins.
At this point he gets up from his kneeling and is confused, and concerned blind like a newborn. Cortana then appears “life sized” because he is now in her world. She is able to touch him (but mostly the hand was also symbolic). She at this point is reassuring to him and a change occurs within him. (womb kicking) when she tells him, “she is not going with him this time.”
After a few more exchanges, she makes her peace and once she realizes he starting to show… human emotion and is not a machine she backs and fades away. As she does this, the residue of her begins to shake and fade in death. Her womb/shield dissipates and he is left in the real world, floating like a child.
That is where he was no longer a machine, but reborn a human.’

When they first met they were nothing but spartan and AI, after the events of Halo and during Halo their bond became stronger, with a full emotional connection being at the end of Halo 2 when she tells John “don’t make a girl a promise if you can’t keep it”. In Halo 3 John then proceeds to go through a flood infested covenant cruiser just to save her and to keep his promise, then they are sent adrift into space on the Forward Unto Dawn where she keeps a watchful eye on him in cryo sleep till she needs him again. Then we have Halo 4 where she is falling into rampancy and the dawn gets boarded and she wakes him saying “John, I need you” At this point her emotions are clear towards him but we don’t know what he feels for her till we play through the campaign and we listen to him as he tries to calm her down so she does not go into rampancy then at the end when she gives her life to save him he has an awakening to his emotions toward her and is heartbroken over her death and that is when Lasky reminds him of the words she said to him that will be the main focus for the next 2 halos, “Promise me you will figure out which one of us is the machine”
Just cause cortana is a clone of Halsy who sees all the spartans as her children does not mean she will too. Cortana developed her own conscience and sense of self outside of what Halsy feels. Nowhere in the story line does it hint to cortana and john having a mother and son relationship. The end of Halo 4 where he is reborn in a womb from a machine to a human is the only reference, everything else during the story contradicts it though. And the love John and cortana felt was a love stronger than BF/GF it was pure spiritual love where they always felt they would be part of each other for ever even after death.

I did not shed a tear, because im not a -Yoinking!- -Yoink- and overly emotional. Unless you’re a pre-puberty little girl, i’d be pretty embarassed if i was your dadddy

Love has 3 levels in most cultures, many times being called by different words, but in English, it’s just love. In broad terms, they can be classified as follows:
Friendship–The weakest
Romantic–Middle
Familial–Strongest
Chief and Cortana have the third. Familial love is deeper than just classifying someone as family because you don’t have to be family to have this love. Its a strong bond of faith, respect, and desire for the others well-being. It may have roots in a romantic relationship but not always. It can be forged through association, like with them over 8 years, or through shared conflict like soldiers in war, again they share this connection as well, or many other ways. It’s the kind of love that makes one sacrifice their life, not because of duty or obligation, but because they can and will for that person.
In the end, it’s Cortana’s love for Master Chief that makes him question if she really was the true human between them.
This might be speculation, but I don’t think she’s gone forever.

Anyways I think that it was well put together, the voice actors and the people who did the motion captures did an excellent job. The scene was pretty sad but amazingly done!
