Nothing confirmed here, but I have been thinking about how the Flood will make it’s return to the Halo series. Yes we have the gametype, but I’m talking the real Flood. We all know they are just waiting to get their slimy hands on the galaxy, but when is the real question.
I think they may end up appearing in Spartan Ops, however that can go in both ways. The more realistic way would be to incorporate the Flood-infected Spartan skin on Spartan-IVs within Spartan Ops. These Spartans would then act as enemies. The perfect way to being them in is with a return to the Ivanoff Station and then Installation 03. During the Composer mission of the Campaign, the rings Activation Index was put in a tube on the Ivanoff which leads me to wonder why 049 Abject Testament, the Halos monitor, would allow it off the ring. Perhaps Testament is no longer in control of the ring, and subsequently, the Flood specimens are now left unchecked or in ONI’s hand? Scary.
The Covenant could send some ships towards the Halo with the Index now easy pickings and try to use the Halo for some nefarious purpose and the UNSC can send some ships after them. From there it would be a race to retrieve the Index and stop the Covenant and maybe along the way free the Flood.
So yeah, just something I’ve been thinking about. For all we know they could have Flood units just waiting to be unleashed on the disc, two cut AAs were recently uncovered after remaining secret, so who knows.
Meh, I’d rather not see the flood for a while. The prometheans need more time to themselves to develop as an enemy class and something needs to be done before we fight the flood again to explain their role in the grand scheme of things. We had a couple of brief mentions here and there in the campaign and I’d like to keep it that way until bringing the flood back will do something to bring together the now embryonic plot threads of the next games.
Flood specimens on ONI hands only means problem The Mona Lisa was the proff of that

Well we still don’t have any info on that ship that crashed on Installation 04. Considering it was part of a larger fleet, it would not surprise me to see something like that pop up again. I bring that up because the ship is reminiscent of the Floods origins.
That and the references to Flood that keep popping up in some of the multiplayer maps. Something is coming.
I’d prefer if they left the flood DEAD. Killed off at the end of Halo 3, bringing them back would just be the revival of the first three games; finding a way to beat the covenant, forerunners AND flood. It’s nice fighting the covenant without the brutes again.
Prometheans aren’t much of an enemy really, it just feels like dueling a pack of wild dogs.
