I was trying to do awakening the nightmare on legendary but kept failing the final defense line in mission 2. So being the baby I am I turned on some of the beneficial skulls on to finish it. But does this disable progression achievements like finishing the mission on any difficulty or finishing the campaign on legendary?
Good question. I had the same trouble on that mission on legendary, but after many tries I figured out the best way to beat it without skulls. If you can keep all the grunts you got in the beginning alive you can use them to lay down mines in the second phase. Then keep pavium on the front lines on either the left or right ramp and grunts up the hill behind the mines on the other ramp. They can shoot the flood before they hit the mines and if overwhelmed the mines will protect them.
Upgrade burnout and just build a supply pad and generator on the first base in this phase, upgrade and use burnout on them. You can build a couple more grunts if you want but I got by with just the starting ones. Then when the Goliaths break through to the second phase, make another generator and pad, and with the third slot make elite rangers, as many as you can. You also want the infantry upgrades. Then split your rangers among your forces to guard at the top of each ramp, again pavium can hold one ramp by himself, do the same strat with the grunts. If you can build up a couple rangers before he horde comes, send them with pavium to get the locust and a couple more rangers. Keep the locust backed up, it can snipe infection forms really well if kited properly. Keep using burnout to build up supplies. You may scrap the raid camp for a war council to get the fortification upgrades so your turrets will be more effective.
In the last phase, trading some rangers for wraiths and engineers works. Make sure you take your force to capture the power nodes and rescue the additional locusts. If you’re skilled enough to do this last after maxing out your pop with wraiths, you can get over the limit with these which is nice to have. You want to build shield generators around your base and turrets on the build slots by the blisterbacks. Get the fortifications upgrades stat. Once the hordes come, keep a couple grunts and a ranger by each blisterback to defend it. These things are a boon to have. Keep your locusts and wraiths under the base shield, put any additional rangers and pavium in the garrisons but make sure you pull them out if they are getting overrun. Use leader powers as applicable. Note that burnout also makes units train faster, use this on the foundry to pump wraiths quick. When the tentacles pop up, you need to focus fire them one at a time. You can dodge them, there is a yellow cloud that telegraphs where they are going to slam down. After holding out for a long time against the onslaught, pavium will tell the forces to fall back. If you have a fast unit like a chopper you can send it to the end without having to bring your whole force back. But the running away part isn’t hard. Just getting to it is.
I hope my tips help you. If you make it, be sure to post back here and let me know. Good luck!

no, some achievements actually require the skulls. They just decrease your score.
So i got the achievement it just seems like this game is just really glitchy with the achievements and give them out really late. I can confirm skulls do not disable it because i tried the next mission with skulls. But S/O to General Trexes advice! I barely hung on with a couple of wraiths at the end. Really micro managing pavium and wraiths so you can dodge all the flood tentacles seems to be the key at the end.
