Rewatched the Halo: CE Developer’s Commentary and I really enjoyed the discussion after the 22:00 mark.
"There was an alternate very early other version of the story, where when he rediscovered Cortana (on Two Betrayals), she had gone like berserk with power. She wanted to take over Halo and the universe."
I would assume 343 has the story notes or private canon Bungie created for Halo. Authors often keep a personal encyclopedia of their worlds so they keep their stories consistent.
I have never perceived 343 as running that far off the reservation. They just are taking up a big challenge in trying to expand the in game universe.
I doubt the HALO Bible went along with Bungie when they left Microsoft. It was probably seen as “IP asset” and stayed with Microsoft, which meant 343i got to crack it open and look at everything they’d planned/discussed over the entire franchise, as well as what they could do for the future. That’s just what I think, though. Don’t know if it’s true or not.

Isn’t it a cliche at this point to call something cliche?

…how…? And why? Tropes are still tropes, no matter how deep numerically into the franchise we are.

This.
Just because something was considered for the game at one point in time does not mean it was a good idea to bring it back. Ideas hit the editing room floor all the time. It’s actually rather disappointing to see 343 relying on scrapped ideas.

I think that 343 shouldn’t have gotten rid of Jul M’dama in H5. He would have been a better bad guy than Cortana going rogue and taking up the mantle as her own.

Agreed. Why would they make her bad? Does 343 realize Microsoft is basing their entire windows 10 digital assistant on Cortana? Now she’s evil, wtf. Way to bite the hand that feeds you 343

Cos everything’s a cliche and everyone calls everything a cliche, making calling something a cliche a cliche.
Perhaps they scrapped it because they were shot for time being very sudden they were bought out by Microsoft and all at the time, without being too complexfor most people (You know who you are) from the get go and probably save it for another time or whenever.
It wasn’t like they were against it, I imagine they just wanted to let the universe build up and hit everyone with that at some point, but couldn’t, so 343 took that role. At this point, I hate to say it, but honestly anyone who calls 343i terrible for that plot element in Halo 5 is effectively calling out on Bungie as well.

There are TONS of Bungie employees on board with 343i. Also, “OTHER THINGS HAVE DONE THIS THEREFORE CLICHE THEREFORE STUPUD. DONE.” Logic.
