Were the Forerunners aware of the covenants existence?
That’s a tricky one… Like seriously I have no idea. Ill have to do a little research.

Aa a group? No.
The Covenant Empire was formed thousands of years following their exodus from the Milky Way. On the insistence of the Librarian, all future members species were preserved and catalogued prior to the activation of the Halo Array by Forerunner fleets. On another note, the Didact led a campaign against an ancient empire consisting of both the Human and San 'Shyuum species, to which the latter abandoned the alliance long into the war and were subsequently quarantined within the confines of their home system.
Well, there was no “Covenant” back then(not the one we know at least) but they were aware of the individual species, otherwise they wouldn’t have been reseeded after they activated the Halo Array.
Well considering that forerunners very existence was to protect all life in the galaxy that would be a yes. They would intervene to keep life alive and civilizations in one piece. And the covenant worshiped their artifacts. So they most likely knew about each individual specie.
They were aware of the various races of the Covenant (they were all cataloged), but as to the organization itself, probably not. That was all after their time.

The “Covenant” as a group was not around. The individual species, like San Shyuum and Sangheili, were around and catalogued.
The Lifeworkers have more control over things than you think. And seeing that reference in Halo: The Flood about every species having a geas that draws them to Forerunner technology, I think it’s safe to say the Covenant was apart of the Librarian/the Lifeworker’s plan to create John and Cortana.
