Yes it should absolutely be a mystery. The ship crashes a short time after the Forerunners fired the Halos and disappeared. In theory, every living thing in the galaxy would be at the earliest stages of civilization still. Humans on earth were still living in caves and sleeping in Mammoth crap when the ship crashed. The other races of the Covenant would also be generally uncivilized at that time.

I believe that they were referring to the humans. Due to their previous Human-Forerunner War. Could be wrong. Not claiming to be some all knower of the halo universe, but that is what I think. Perhaps the precursors?
