I was doing the last level today with 2 other people online for CLASO and we were doing the space ship flying part and couldn’t seem to trigger a checkpoint even after getting nearly to the very end of the flying part.
Is there no checkpoint the whole entire flying part?

That’s the case, yes. I don’t know why though; in regular co-op you get checkpoints and Iron only disables your revert to last save option, not checkpoints entirely, so why it doesn’t award checkpoints during the Broadsword section during LASO is anyone’s guess.
It could be a glitch, this should be reported.

I also never encoutered a checkpoint there and also agree that there should be one but I assume that 343i didn’t put one there in order to make it harder, same with the ghost run in the 3rd mission
