Rumors have circulated within the military (including the Spartan branch) for quite a while, as discussed in New Blood. However, the truth of the SPARTAN-II program still hasn’t been leaked to the public as of mid-2558.

That’s a good point… Maybe Giraud’s Hunt The Truth story is taking place before Halo 4, I don’t know. The S-IVs knowing so much about the S-II program is certainly strange.

He also talks about the Battle of Mombasa having taken place six years ago.
People within the Military as said above have heard rumors about Dr. Halsey. However they are still seen as rumors, and something that is commonly known is she is a war criminal. However I am not too sure everyone is aware as to why she is a war criminal. The civilian population don’t know or at least listen to all the conspiracy theorists.

Got to remember Madsen father and grandfather were both general in the Marine. They most likely are were he heard those rumors from.
I’m willing to bet those in the Spartan Branch are given more information on the Spartan Programs as a whole than the rest of the military given how tied to that history they are.

That makes sense. The S-IVs are given a very abbreviated history of the Spartan program, and how they are proud inheritors of very serious lineage (all nicely spun to make the UNSC all shiny). Within that, some hints of some of some of the darker aspects of the origins come through (whether intentional or not), and ONI, noting that they are there, would certainly drop whispers that all the bad was done by one person . . .
However, up until Majestic team directly questions Halsey, I would say that no one actually knows what happened - just rumours. Obvious exceptions being people like Musa-096 and S-III Jun . . . they have the direct experience. And its possible that a few of those actually applying the enhancements / researching better enhancements have some knowledge (as in previous versions of this technology was applied to children). But again, full details would be very limited, and definitely compartmentalised.
