To cut to the chase, this week I bought the MCC (disk), and most non-scoring skulls (only 2 showed) were not there. Skulls like Boom and Bandana where missing. After grabbing the boom skull in mission 2 of CE still nothing. I do realize these skulls should already be there by default but they weren’t. So I tried deleting everything and holding on to updating the game (just letting it install from the disk). Now I had all the skulls. So I decide to play a couple missions with them to create a new saved game (because I deleted my previous one) using skulls like boom hoping that it will make them stay after the update… It did not. I updated the game and when trying to play campaign again the skulls are gone.
I haven’t found much about this topic and was hoping anyone who dealt with this figured out how to solve it. Thank you.
So I’m in just about the same boat as you. I bought the MCC (digital) 2 weeks ago and I’m missing the preorder skulls as well. A lot of the information out there does not apply to my situation which is really frustrating. Right now I’m in the midst of doing an uninstall and reinstall but after reading your post I don’t think much will come of it.
I must ask you though, are you using the Xbox One X? If so I think this issue might be fixed in the future. In October of last year an announcement went out the MCC was to get a future patch to address issues with the Xbox One X. I’m hoping that this will solve the issue.
I too am having this same problem. Have tried everything in these past few weeks to try to unlock the pre order skulls and I just don’t think you can get them at this point. They were supposed to be released to everyone in 2015 but idk if they ever were or if my game is just bugged. Idk why but it drives me nuts, I’d love to mess around with the feather skull.

Same here. Bought the game digitally yesterday and I seem to be missing the Boom, Grunt Funeral and Bandanna skulls from the skull selection menu. I looked around on the web and saw a few posts of people running into the same issue, but no concrete solution.
Hope there’s a way to fix this as these skulls are a lot of fun to play with!

I went to try to get the par score/time achievements on Pillar of Autumn with some skulls on, then decided I wasn’t feeling some of the skulls so I went back to the menu to change them and suddenly all the missing skulls were there (they weren’t when I started).
No idea if this is reproducible or has anything to do with the combination I used, but I figured I’d give a list of what I did exactly.
Pillar of Autumn, Legendary, Competitive Scoring
Skulls: Mythic, Famine and Grunt Birthday
Then save and quit after you talk to the captain and kill the grunts in the hallway/start fighting in the canteen.
Hope this helps you guys in some way. I for one am excited to set the entire map on fire by killing a single grunt thanks to boom and grunt funeral!

I have no idea why this worked for me but it did!!! I was having the same problem “bought hard copy and played before updating them after update skills were gone” and now bandana, boom, grunt funeral, malfunction, and piñata are all on for me.
