In Halo 4 it was established they were turned against the Didact by the Librarian “Turning my own guardians, my own world, against me” to make sure it stays inside his Cryptum and once he got out he took control of them and became their true leader. So in this regard fighting the prometheans makes sense because we know why we are fighting them and who their leader is.
However, in Halo 5 I can’t seem to find out who the hell leads the Prometheans. Warden Eternal? I can’t remember one line where it is established that he even acknowledges they exist, he seems to only care about guarding Cortana (Feel free to quote me on this). It’s like they were just shoe horned in their because Halo 4 had them so why not Halo 5 right?

Cortana does,warden is just a guardian/commander
I assume it’s primarily the Warden who is directing the Prometheans, with Cortana telling him what to do… I don’t think there’s anything in-game that directly states who is controlling them, though.
Cortana leads them know, however once didact was “gone” they had no leader until warden eternal, although his rank is disputed and I’m not really sure we’re he came from.
The Warden, he screams about it when you fight him
Whoever the plot demands lead them at the time.
Warden is basically the fit-in for Didact. He rules over the Prometheans through rank and leadership.
Cortana however rules above him in a more symbolic manner
