After seeing the size comparison between the Ark and the Earth, I am wondering if the Ark actually had the capacity to index all (or most) of the Milky Way’s life. If you took all the resources that it took to build the Ark, I’m sure you could build a couple Shield Worlds (maybe 3.)
Anyway, even if you were to have the embryos or infants (at least 2 of each), I’m sure you’d still wouldn’t have enough room on the Ark.
So, do you guys think that there are multiple Arks?
Remember that space can be used by the forerunners more effectively than we can hope to imagine.
For example, in the end of Ghosts of Onyx, the spartans and Halsey end up inside a shield world which is meant to be several million kilometers in diameter. However, Halsey hypothesises that the actual shield world is only a few centimeters in diameter (please correct me if I am wrong, I haven’t read the book in a while) and it only feels like several million kilometers to them, or something like that.
I’m assuming the Forerunners did something similar on te Ark.

The only lil error is that Halsey tought that the real size were square metres, not centimetres, but isn’t an error 
And since we don’t see any of those facilities in Halo 3, I think this could be easily the answer. After all, the ark causes interferences in Slipstream (just like the Halos) creating trails inside. Maybe that helped as well.

It’s 300 million kilometers in diameter…HOLY CRAP THAT’S HUGE! That’s from here to the sun TWICE (2 AU.) So the Onyx Shield World could actually hold several hundred thousand Arks inside of it 0.0 There has to be Forerunners or something inside of it since it’s that huge.
