So I recently completed Halo 1 and 4 campaign on legendary with a friend and a little bit of Halo 3 and it only says I have 30% completed nothing happened when I did halo 1 but it progressed fine when I did halo 4 and the 3 missions on halo 3 I’m not sure if this is because I had infinite ammo on halo 1 or not can I please have help also my friend has the same problem.

No, that wouldn’t have been the case. The Bandana Skull would only affect the Par Score and Time achievements. It should have no impact on beating the game on Legendary. It could be that the game didn’t sync properly. This is a known occurance among players.
What I would recommend is playing the next level after the first one on Legendary and when that is finished backing out into the main menu to see if it syncs on here. If it does then you should be okay to continue with the rest of the missions.

Ahh ok I was on singplayer instead of co-op my bad but the same thing happened to the second mission of halo 2 I did it just now and it didn’t register as legendary

Do you mean Outskirts? All I can suggest is you try and do it again. Do you know if it registered your friend completing it?
