In Halo CE Anniversary, it’s shown that the other Spartan-2 in the ship who isn’t available is a female by the name Linda-058. Did 343 decide to give the missing Spartan that name?
Edit: I mistakenly put 5 after Spartan. She’s a Spartan-2 like Master Chief.
Spartan-058, Linda, was gravely injured in a battle prior to The Pillar of Autumn leaving Reach. The Master Chief had pulled her on board and put her into cryo to save her. She was floating somewhere between life and death. The reason why you never see her cryopod throughout Halo: Combat Evolved or Halo: Combat Evolved Anniversary is because Captain Keyes had jettisoned several cryopods before The Pillar of Autumn crashed on Halo, Linda’s included.
After the events of Halo: Combat Evolved/Halo: Combat Evolved Anniversary, The Master Chief picks up a few of the cryopods, and to his great surprise later finds out that Linda is the occupant of one of them.

Not in the original Halo trilogy, no. The books that were released in between Halo: Combat Evolved and Halo 2 cover this. The books are:

The MJOLNIR armour is Mark V, but the Spartans who wore it were Spartan-II’s.
Blue Team are Spartan-II’s.
Noble Team are Spartan-III’s (with the exception of Jorge who is a Spartan-II).
Fireteam Osiris are Spartan-IV’s.
Currently there is no such thing as a Spartan-V.

Yes your correct the armor Master Chief is wearing is the Mjolnir Mk 5 model but he is a Spartan 2 and all the other Spartans he trained with are to.
