im sure most people have already beaten the game already, as have i, and i have to say it was amazing, particularly on legendary. but somehow, even though i played the entire game through on legendary, Waypoint is still claiming i haven’t completed levels 2, 3, and five on legendary. i found this somewhat frustrating, in that i like being recognized for such a major accomplishment. 
could this be because i was disconnected from live while on these levels? this should definitely be looked into.
it will also happen if instead of reloading the game you were playing before, you start from a rally point on the level you were on.
