Just to clarify your first question. We know what happened to Jun after the fall of Reach. Once the Human - Covenant War ended Jun went on to become the Chief of Staff for the new Spartan Program in which he trained and recruited the new generation of Spartans. Which was a fitting role given his talents as a marksman and his previous position before Noble III being a Headhunter. Jun is no joke and his skill set made him the perfect leader for the new Spartans. There are numerous books that include Jun-A266 post Fall of Reach.
As for your second question, it would be foolish of 343 not to add additional campaign/story arcs to Infinite wether it add upon the main story of the Chief or with your own Spartan in Infinite. Sort of like a Spartan Ops 2.0.

Here is another possibility that I can see it happened in the upcoming Halo Infinite. Because the new Halo video game will be start of their 10 years plan, this is how I see it happened. I still think that 343 Industries will do the 10 years plan for Halo Infinite in a similar way like how Kevin Feige did with the Marvel Cinematic Universe. They can have their own Phase One, Phase Two and Phase Three in the upcoming Halo Infinite.
This is how I can see it happened in the 10 years plan for Halo Infinite:
Phase One will be about side missions in Halo Infinite.
Phase Two will be about Halo Infinite DLC campaign levels.
Phase Three will be about leading up to a possible sequel to Halo Infinite.
