UNSC on the whole yes, ONI on the other hand is a different matter.
I would say for sure. They’re the armed forces of the UEG, so im not gonna put them on the same standard as I would a government, but I would say just about as moral as the US Armed Forces (I’m American, so slightly partial).
As for ONI I have to split them up into two categories to measure their standards. The conventional military intelligence is pretty moral, about the same as the real life Office of Naval Intelligence or Twenty-Fifth Air Force (Air Force Intelligence), but the more ‘black ops’ side of the house i’d measure against the CIA. Compared to the CIA they do some pretty nasty stuff, even by their standards.
So to answer yes, except for Section III of ONI. I think they do bad stuff for the right reasons, but nonetheless its still pretty immoral.
It would depend on an individual’s moral views. Personally, I’d say yes, but if taken from an Insurrectionist’s perspective, no, they wouldn’t be.

Protecting humanity doesn’t make you necessarily good.
I can say that the UEG and ONI are definitely bad, but I can’t say the UNSC is good.
