they have not revealed much but are alluding to explaining everything once we play the game
I’m not 100% on what a heron module is, but I’d imagine they could be replicated and replaced by the ship’s fabrication devices over the 28 years adrift. Same fabrication units that are used to produce and replace equipment, including the Kodiaks (the plans of which are old enough to be compatible with the fabrication systems, but were obtained from UNSC forces on the Ark.
If i recall correctly, in Halo Wars only the left side of the Spirit of Fire collided with the covenant craft.
In the screens you provided, that is showing the right side of the ship, so therefore we aren’t seeing the left side of the ship and we don’t know how much it has been repaired.

Sure. If you can’t find anything that would normally explain the changes, just say that the magical nanobots caused them.

Wait? they are still on the ship and we are not using them as bases anymore? Also, seeing as we had an unlimited supply throughout the campaign, I really don’t see a reason to explain why there are now new ones, they just are.
Think the entire heron thing is messed up considering we don’t even use the in the game anymore, being replaced by pelicans. This goes to show gameplay wise the devs took this into account but there must have been a slip with BLUR studious. But you can always use the fact that serinas log says she repaired the ship and made adjustments while everyone was asleep. Which i still doesn’t really solve anything as i a certain you’d need human hands or complex machinery to produce those herons which, highly likely, are not available.
the spirit of fire had 28 years is plenty of time to fix the whole ship with a skeleton crew or automatic bots. half of the crew might be in retirement … due to being up for 28 years working on the ship.
