yeah i dont think she knows the details of the Great Schism she might think the covenant teamed up with humans to fight the flood, she wasn’t there and i doubt they had time to fill her in.

Audio commentary on the DVD version suggests that the accuracy of the depictions is suspect because Cortana’s not all there, actually.
