Yes the Elites are aware of the fact the Hunters are just a collection of worms. The worms are independent organisms, but when combined, their intelligence is combined to create incredibly powerful combat units (though there are many other configurations that can be made, the Mgalekgolo is the configuration we see in the games). As far as any connection to the Flood, there isn’t one. There are similarities between them though. The Flood and the Hunters become smarter when more of them are connected to each other.

The elites know that the hunter is a collection of worms, I think the entire covenant knows that they are a collection of worms because the covenant had to make armor to support the hunters
