And why would ONI list him as dead at 6 if the flash clone actually survived until at least 13? Makes no sense.
So who is this 13 year old John? Another clone entirely?
Ben is indeed working for ONI. And i suspect nothing about his ‘hunt for truth’ happens without ONI approval, including the completely phony interviewees and the ‘discovery’ of the document contradicting the interviews. The big question is what is all these charades setting up? SPECULATION! 
Ben is looking for infor, obviously set up by ONI, but he seems to be finding things ONI does not want him to know. Hence the “dead at 6” thing.

There is no 13 year old john. Well there is, but he’s off at the spartan program, not joining a boxing club. The schoolteacher who Ben is interviewing is obviously part of ONI and is lying so Ben can write this shiny hero story. Unfortunately the episode is a little vague, but basically what the teacher is saying is that John was this intelligent and athletic kid, who at the age of 13 got kidnapped by the insurrectionists, and because of this bad experience John became the master chief. Well that’s the story ONI want Ben to write, but Ben is hunting the truth…
Ben isn’t part of ONI, he’s a journalist contracted by ONI. Therefore there would be fabrications and cover ups. This story on the Master Chief is for public release, no way do they want his real origin made public.

I agree. I think One wants ben to somehow reveal that masterchief was just born super strong so that the general public won’t speculate anything about the spartan 2 project. However, Ben’s job as a journalist is to find the truth and so he found the documents without ONI’s approval. Therefore, I see this entire master chief being a traitor a total manipulation by ONI and Locke being a sheep to them. Osman is playing with fire. As Halsey says “do not underestimate them [her spartans] and especially do not underestimate him (masterchief)” masterchief is the guardian of the mantle. It’s time for humanity to evolve from what the didactic sees in humanity as primitive behaviour. The librarian sped up masterchief evolution in preparation of the reclamation. Now he reports and has his own missions as stated in escalation when he leaves with blue team and what he says in the live action trailer to Locke. Locke’s mission was to find chief and chief’s mission is to bring humanity to forerunner levels and to save humanity from ONI and it’s lies.
