If I understand you correctly, you are saying that the Halo Waypoint terminal codes are not working in the Classified section? I have the same problem. It shows my achievements but no stats or confirmation on the terminals. I even went back and got the terminals and still nothing.
Same problem here. Halo CEA has never synced up properly with Waypoint since release. I have all the achievements in the game, but the Waypoint website shows that I haven’t completed anything. The Xbox Waypoint app shows about half of the missions and skulls completed/collected.
A friend of mine has the opposite problem. He’s viewed all the terminals in the game multiple times and can access them from the in-game menu. Waypoint even shows him as having accessed all terminals, but he can’t get “Dear Diary…” to unlock. GT: conejon11.

This is most likely because the glitch wasn’t discovered until 3 days ago. As they have said, they are investigating the issue and looking to find a fix. They’ll let you know when the issue has been resolved.

In my experience with Halo CEA since launch, it has never synced properly to Waypoint. It’s always showing me as missing things even though I’ve completed everything and earned all achievements. In fact, Halo CEA’s handling of save files in general is garbage. I’m constantly missing skulls I’ve picked up and terminals I’ve unlocked.

For me, some of the data has reappeared (terminals, campaign progress), but it still shows that I haven’t collected any skulls, when in reality I’ve collected them all. The playtime stats are also way off. It says I’ve played Keyes for 3 days on Legendary, which I know isn’t the case. That’s probably a separate issue though.

These glitches are old and appear to be issues with how the game records the information (i.e. starting Keyes on Legendary, saving and quitting, and then finishing it 3 days later causes the game to interpret the amount of time elapsed between the start of the mission, and the end of the mission). As for the skulls remaining locked, I am not sure that it ever worked in the first place. The good thing, though, is that 343i was able to fix the glitch preventing the stats from syncing.
