But the description of the Commander Palmer avatar armor says that Jun is still alive.

It says “Former Spartan-III”, which means he picked her before Reach (then died), or is now a Spartan-IV/Retired.

The Spartan-IV program was conceived before the end of the war. The Fall of Reach takes place very close to the end.
