First, I haven’t finished the book yet. I’m ok with spoilers in responses, no worries. Second, I’m sure a lot of this might be based on Halo 3 simply being an older game than the subsequent expanded fiction, so this might simply be discussion for discussion’s sake.
So here’s the question. Why was there such a reactive response from the Ark once the portal was opened and the Human/Sanghelli corporation’s arrival there as opposed to nothing in Halo 3?
I do realize that the Ark’s monitor may be controlling things from behind the curtain protecting the Ark while it repairs itself, but the portal was put in place for a reason, I.e. transportation to the Ark. And yet, no sooner is that portal opened, retriever sentinels (one armed) come charging through.
Again, the answers may reveal themselves as I get through things, but I wanted to throw this out to anyone interested.

The Retriever Sentinels were sent through the portal when it was activated during the events of Hunters in the Dark precisely because of the events at the end of Halo 3. The Chief activated Installation 04b (or Installation 08 depending on how you like to classify the rings), which caused serious damage to the Ark. This extreme damage necessitated the repairs enacted by 000 Tragic Solitude.
Since Solitude had no real way to repair the Ark without resources, he started the countdown on the Array with the intention of coaxing someone like the UNSC to reactivate the portal to send people through. Once the UNSC/SOS did this, Solitude had his window of opportunity to send Retriever Sentinels through to start harvesting materials from the Sol System, starting with Earth.
As stated above, finish the book! It’s a great read.

Yeah, I realize finishing the book was the go to answer, as I mentioned, I threw it out there for discussion sake.
That said, I have read enough that those answers have come to light.
One thing the book has excelled at as opposed to HW2 is revisiting areas from Halo 3. The reference to the two wrecked Scarabs in front if the Citadel probably being the best example.
