So, I have two kills left before I finish Hunter Slayer, play a match on Battle of Noctus, get two of the Hunter kills (once through the glitch where I was in no way the final shot (was running to the REQ station to get more ammo), and the other one where I definitely was the final shot) but the commendation didn’t show up in the Carnage Report nor did it say I had completed it. Checking on my commendations, it still says I need two. Play another couple of matches, and once more back on Noctus, I get another Hunter kill, and once again, no progress made, still says I need two kills.
Seems to have potentially resolved itself, it’s gone up by one during my latest Noctus match

You can still get the Boss kill medal, even if you weren’t the final shot. This is intentional. The last three players to deal damage to the boss will get the medal.
This is happening to me too. I only show 1 hunter kill left and I know i have killed at least 3 since.
I’m having the same issue. 19/20 on Lvl 5
I’ve got the same problem, which is annoying since Hunter Slayer is my last Covenant Destroyer Commendation, even though I’m on 5/6 Lvl 3
