It’s been a while since I’ve played through the Halo 2 campaign. I got up to The Oracle, and the Flood just seemed to appear. I’m probably missing an essential plot point that I just overlooked, but where do the Flood come from in this level? I don’t recall them being released as they were in Halo CE.
There were already Flood being kept on the gas mine for study/containment. They were likely released accidently by the heretics.

Or intentionally to kill the Arbiter and covenant forces on the station.
The floods came from the station which is a laboratory
In the center of the room you discover the flood in, there is a containment unit, like on the Halo that sat orbiting the planet. I would imagine, much like in Installation 04, that flood samples were kept as study. Not to forget that there was an outbreak just above the planet. Its not unthinkable to think that some Flood escaped the explosion. Just look at Nightfall. Won’t say any more. Spoilers.
As everybody above is saying; The Flood was on the Installation before the Arbiter, they were there for study and containment and the possibility of finding a cure. As of the Oracle and Sentries, they were put there to contain and destroy, if needed, if ever the case of a Flood outbreak.
I’ve heard to stories from 343 and Bungie: Either they were released accidentally (which is more likely) or the Heretic Leader released them intentionally to stop the Arbiter from pursuing him. Also-
