Most modern military foods stay in the system for longer. Now with all the advancements in the food and then the Spartans’ insides being made more efficient they may not have to for maybe up to a week at a time depending.

Interesting, I don’t know much about military food or the Spartans
This is entirely speculation, but it would make sense if MJOLNIR armor automatically stores and repurposes waste into energy or nutrients. Gross as it seems, it’s probably the most efficient way to go about it.
The same way Darth Vader does.

I read in one of the books that explained Spartans being cathederized within their armor.
I’ve been pondering this for years just like many before. And finally, I believe I’ve come to a logical conclusion. We know how Spartan’s urinate, as they’re catheterized and the suit recycles the waste as water and so on. However, the question is, how do they get rid of their solid waste?
They can’t take any component of their armor off, except their helmet, so that rules out a butt flap for taking a break on the battlefield and going. Nor can they be anally catheterized to get rid of solid waste. And, there appears to be no room for solid waste to be stored or to go anywhere in the first place, as the tech suit is mostly skin tight. So, are they augmented to only have diarrhea? Well, no. Because in canon, this augmentation isn’t mentioned at all, anywhere.
But, what if they had a colectomy and their entire colon was removed? That’s standard surgery, not an augmentation. As such, all they have is their small intestine and can only produce liquid waste.
We know Spartan-IVs are augmented to utilize nutrients more efficiently, effectively cutting down on waste production. And, we can assume that MRE’s and other food products in the 26th century are designed around slow digestion to further limit waste production over a period of time.
The waste is then broken down by nanotechnology and used as recycled energy for the suit. Most likely, as back up energy or chargeable energy that’s goes to the micro fusion reactor that powers the entirety of the suit.
If anyone has canonical evidence to support or deny this theory, please contribute. The same goes for actual science, as that too is canon. But for now, I hope this helps.

They store it in their suits and then smear it on the walls as a message of fear for their enemies to find.
Maybe they use nano-tech to neutralize it?
There suit probably absorbs all the nutrients out of his waste then dumps whatever is rest from a hole that could open on the suit or something. Or maybe some sort of nano tech or bioengineering to destroy it
Honestly, you guys are going into ridiculous detail on what happens to Spartan -Yoink-. Is this a good or bad thing? I don’t know, but I’m glad to know that there are logical explanations as to what happens to Spartan waste.
There are things about Halo that even the Hierarchs do not understand. It would be wise to stave off such questions

If I remember correctly urine is recycled into potable water in the spartan suit
