If I remember, how did the San 'Shyuum get to look how they do now? If I remember, the San 'Shyuum originally were a grand species, and were considered a beautiful species, even by the Forerunners. But how did they come to look so bizarre, did they do something that upset the Forerunners after the end of the Human-Forerunner War, as the San 'Shyuum were our allies?
Something along the lines of mass inbreeding, that’s why most of them have trouble walking.
A lot of inbreeding. The Prophets we know only sprung from the small few who fled from their homeworld on their ship.

They tried to manage it to maintain genetic diversity as much as possible. There’s only so much that and their science could do however.
It also didn’t help that despite precautions, the prophet of something like “Abstinence” had a habbit of sleeping around. And where there is one there is likely many.
I predict that there could be a surviving, healthy population of San 'Shyuum out there. It’s always possible that the Prophets were lying about the destruction of their home world (Janjur Qom) being destroyed to incite a union with other races. It’s very possible that there could still be “stoics” trapped at a tier-3 technology level, because the reformists possibly stole all of the planets advanced Forerunner technology during the war. If they’re discovered and shown their true history, it’s very possible that they could forge another alliance with humans, just as the San 'Shyuum did thousands of years ago.
Let’s be frank, with the way Halo’s story has been going, the Prophets aren’t likely to switch sides any time soon. It seems more likely that they’ll be hunted down by the Sangheili or they’ll die as a result of genetic erosion after suffering such a loss of numbers after the war with their already low amounts of genetic diversity. I’m hoping we get to see San 'Shyuum at their healthiest; I want to see how they looked in their prime.
I’ve always imagined early San 'Shyuum looking like Han from Halo Legends.

Maybe this lie was so old that even the Prophets began to believe it? It’s possible that the Prophets have forgotten entirely about their home world or its true location has been lost to history. After all, it doesn’t seem too much of a stretch that they would begin to believe their own lies considering they’re eons old. The Prophet of Truth doesn’t have a problem with believing his own lies.
The San Shyuum tried one last rebellion against the forerunners on their homeworld of Janjur Qom. As punishment one of Master Builder Faber’s Halo’s came and fired on a low pulse hurt their world and sterilized the San Shyuum. The species was however preserved by the Librarian. Then when the San Shyuum left their homeworld of Janjur Qom they only numbered a thousand.

You’d think with Tier 2 technology that the San’Shyuum would find a way to diversify their genetics. Maybe their Tier 2 technology is limited only to fancy Forerunner stuff.
It would be cool to find out that their planet still exists, and we get to see some San’Shyuum that aren’t nearly crippled. I have a feeling that is what will happen, as the Bestarium seems to hint so.
They could still be a beautiful species, but they rule by older members of their species. This meaning that we have just not been exposed to a younger shan’shyuum and witness the creature’s beauty.

It’s possible, being a religious organization, they are culturally opposed to certain sorts of sciences.
For example, their AI’s were primitive compared to the UNSC’s (and were even theorized to have been made from captured AI’s).

The San’Shyuum more-or-less always looked the way the do, but they use to favor youth and beauty (and were more muscular than they are now). However, after the Human-Forerunner war, they began to place their truth in the wisdom of their elders, which resulted in, more or less, the San’Shyuum we know now. Add to that 100,000 years of evolution, and 4000 years of living in space, and you have the San’Shyuum we know today.

Very good information. Also, good predictions and possible scenarios.
I was browsing on google images to find some fan-made san 'shyuum… and the images I found, really do show a more honorable, beautiful and respected race; that were possibly great leaders and fighters and not crippled.

Wasn’t that because the Prophets knew that the Forerunners were betrayed by an AI, which is part of the reason for their downfall?
They inbred for hundreds of generations iirc.
