I was playing through the Master Chief Saga playlist and I went to see if my A-pose Minor buddy had spawned and found this.

Skip to -00:20, dunno why it recorded me not moving, also a better look at it
Rtas’s eyes are supposed to be orange or goldish in color, not whatever that is, and that definitely doesn’t look right in Classic…
R’tas’s eyes are actually green. If they’re gold in the Blur cutscenes, then that’s a mistake among many with those cutscenes. (Backwards flying Phantom is a good one) But the black void eyes in gameplay are a bug. Probably doesn’t render properly while switching graphics fast.

Green? Everywhere else says orange, even in Halo 3 they’re orange. Seems like there was a mistake at some point then. But yeah, the eyes are actually super green in the game, unnaturally so.

In Halo 2 they were green. In Halo 3 they were orange/yellow. As someone who considers the Classic graphics (not the Anniversary graphics) to be canon in my mind, I’ve always had a specific head-canon explanation for the change. And here it is:
The Elites have optical pieces over their eyes similar to contact lenses but highly advanced. These optical pieces can appear any colour or level of transparency for different reasons. They provide a HUD similar to the Master Chief’s. In Halo CE (Classic), the colour of these optical pieces matches the armour of the Elite wearing them. In Halo 2 (Classic), most optical pieces are black. In Halo 2, 'Rtas wears semi-transparent green optical pieces. In Halo 3, he is either wearing none while aboard the Shadow of Intent or he is wearing completely colourless lenses.
