This is the perfect game:
Halo Wars 2
Add a peripheral gamepad for 360 controller (like the message pad, only with large RTS function buttons).
Four different Organizations/w separate captains: UNSC, Covenant, Flood, and Forerunner
UNSC: Infinity-Andrew Rio, Spirit of fire-James Cutter, ONI-Margaret Parangosky
Covenant: Arbiter, Storm (I think that’s the new factions’ name)
Flood: Gravemind
Forerunner: Didact, Offensive Bias, Guilty Sparks (His copy)
Additions: Make building placement at the discretion of the player in multiplayer (I understand it is a constraint used for story telling in campaign.), Multi player should be a simulation like on the Infinity (i felt that the lack of flood, was due to the fact that Bungie didn’t want people to loss fear of the flood in the story. It wouldn’t matter if it was all just a simulation. Right?)

Sounds good to me! 
I want to say I like the idea… but I don’t. I really don’t. For one the way you focused it on Halo 4. Halo Wars should stick with the Spirit of Fire. As far as everything else goes? No Flood. No Forerunners. Building placement is fine but I hope it’s not abused. Keep everything the same. DON’T NERF ANYTHING! In fact ignore complaints, may ruin MP experience. Like they did to Armor Lock in Reach.

I’ve allways been a fan of RTS games, but I’ve never liked the stories, until Halo wars came along. Now I would like more features. I believe one of the biggest downfalls of the game was it’s lack of a third “race”. Adding two would break the mold. As far as me focusing on halo 4, I think you missunderstand. I didn’t mean that it wouldnt focus on the Spirit of fire, I only want to see other captains. Alot of the characters i listed were from the books. I think having them (guilty sparks copy, ONI’s leader Parangosky) would be a way for halo wars to show off its signature RTS mark; which was having captains with special traits within their own faction.
