I played halo 1-4 on legendary but some missions in halo 1 and 2 didn’t register on halo waypoint. The weird part is, is that it says the exact same time 1:40:39 on best time for all the missions that did register in halo 1and 2. I also used speed running tactics so would that have anything to do with it?
That happens either if you take too long or if there was an error when MCC was communicating with Waypoint. It sounds like the latter happened in your case. The only fix is to replay the levels in question.

If you had used any skulls that gave you a score multiplier of zero, then the game registers you completing the mission with the “maximum” timestamp of 1:40:39. If I remember correctly this only detours you from unlocking time based and mission specific achievements. The achievement you are going after shouldn’t have any issues.
My recommendation is to first try to replay the missions by yourself that are not registered on waypoint as complete. If you are confident all are completed and registered on your profile on waypoint then here are a couple of support pages that may help you. If you’re still having issues after that you can submit a ticket so that the issue can be further investigated.
