I was just thinking about the possibilities and I though of this strange unlikely, yet possible, theory. So here it is:
John-117 wants Cortana. She was everything. His friend, his guide, his humanity. Now she is gone. He wants her back. Just one problem. Halsey. Halsey defected to Jul M’dama and the Didact, but John is so alone he is willing to switch sides, to become a traitor in order to get her back. He tracks down Halsey and she says to go to the ONI headquarters (i’m guessing or the lace where they store failed experiments) and find the blueprints for Cortana. M’dama, eager for blood says that his men will attack if John gives the order.
John-117 arrives at ONI and breaks his way into the HQ and finds the remaining blueprints for Cortana. Just as he is about to retrieve them the power goes out and the files are destroyed. John runs to see who did this, Locke. He orders Jul to attack because he is so mad about losing the chance to get Cortana back and he and Locke duke it out. John wins because he’s Master Chief but Jul is defeated. The HQ for ONI/the art of the planet system with Infinity is wrecked.
John-117 walks outisde and starts talking to himself as he looks at what he caused. He asks hmself. Was this worth it? Worth it for Cortana?
That is as far as I’ve gotten. Obviously this is one of the most audacious and mostly made up theories for Halo 5 but it could happen in the Billion to one chance. So thoughts?
There really aren’t blueprints for AIs in the sense you are thinking.
True. I should’ve specified, i meant like prototypes of her.
There aren’t any prototypes of Cortana either. Halsey cloned her own brain and made Cortana from that in secret on Reach. And we know what happened to Reach. Not to mention both CASTLE and SWORD Base on Reach were destroyed by Halsey.
I don’t think that Cortana’s blueprints would be stored on servers, and if she even was revived she would be completely different.
This may be different than what you are saying. This is just my belief about how Chief turns into a traitor:
Master Chief is still and truly the hero of this game. However, I do believe that Chief is being lead by something very dark. As Halopedia has stated, Chief will be seeing an ominous (probably evil) vision of Cortana and how she will appear as a ghost in the game. Let’s just say that Chief is absolutely being fooled this. Chief really thinks that Cortana has returned as alive and well but does not realize that she has turned into a ghost (perhaps an evil one). Therefore, this “ominous” vision of Cortana will be leading him down a dark path and doesn’t even know it yet. Chief is still going to be listening to her because he does not realize that she is ghost but thinks she is really alive instead. So, it is Locke’s turn to be the hero to try and “recover” him and bring him back home to the UNSC. To top that off, Locke will find out that Cortana is an evil ghost and will do whatever it takes to try and convince Chief that he has been tricked and that what he is doing was wrong.
In Halopedia, the ghost of Cortana has a quote that says,“The Domain is open. Meridian is next. You only have three days. John, the Reclamation is about to begin.” This is what Chief will be hearing from her. He only has three days to do something but I’m not entirely sure what it is. Remember the campaign demo that showed the Warden Eternal. He said, “Keeper of the ‘domain’ and her secrets.” So maybe, the ghost of Cortana has told him to work alongside the Warden Eternal. Then, Locke comes in and does everything to stop the Warden and convince Chief that he is doing everything wrong. Maybe, when Chief found Cortana on his journey, he does find her and thought that it was a success that she was alive but didn’t realize that she was an evil ghost. That’s how it all started and NOW IT IS TURNING CHIEF INTO A TRAITOR. That doesn’t mean Chief is truly the traitor, though.
So I bet it is up to Locke to save Chief, save his mind and to stop him from listening to this evil Cortana ghost and bring Master Chief back from being THE TRAITOR and maybe they’ll both find a way to stop her and end this all together at the end of the game. Chief will find out from Locke that she is a ghost. Something like this is possible.

I like your theory, but I don’t think Cortana is literally a ‘ghost’. Like you said, it is something dark, something anti-human that is leading him on this path. It is not Cortana, it is…
