She might. But Chief would never value her over all of humanity.

It’s possible, but like DeceptionCobra, I doubt that Chief would ever value her over all of humanity. It’s against his goals, set objectives, and perhaps even against his own personal ethics.
well Dr. Halsey is the most wanted person in the galaxy and since he would have to go to her to save Cortona it might cause the unsc see him as a traitor.
I’d love a segment in the campaign where Cortana starts uncontrollably screwing with the hud and stuff or leading the player to wrong places. Could make for some interesting scenes.
I think she’ll be saved though. No way would they kill off such an important character.

ONI arrested her already and has her working on projects against her will, including the UNSC Infinity.
She is going rampant, yes. But I think she will get through it.

It’s an interesting idea, but Chief will would get her through it 
Chief would not value her over the whole of humanity, no.
But I dare say he would sacrifice alot to keep her safe.
She is the closest thing to family or friends he has left, one of a handful of people who knows
his name is John.
She never looks at him or talks to him like he’s a freak.
John would do almost anything to protect Cortana and I don’t know exactly where he would draw the line.
