If I recall correctly, the level went like this,
- Chief gets seperated from Johnson because Johnson climbs up the rocks with his Marines.
- Chief makes it to the landing zone at the riverside, where the Pelicans are shot down, with Johnson inside one of them.
So your question is, how did he get inside the Pelican and crash later on in the level? Simple, he and his Marines probably made it to that riverside area long before the Chief gets there, and so did the Pelicans, but they didn’t want to leave yet because they were waiting on the Chief and the Arby to arrive. So while waiting for the Chief to arrive Johnson decides to take a sit inside the comfy interior of the Pelican. But as you finally arrive there for pick-up the Banshees appear and shoot down the Pelicans, causing them to crash with the poor Sarge strapped inside.
