Probably I’ve missed something but where in the story has he got his thruster pack? And if he had always a built-in thruster how does it fit into lore that we couldn’t use it?
As lame as this is going to sound, Cortana used nanomachines to upgrade and redesign John’s MJOLNIR armour while he slept in cryo.
But the only way to use thruster packs in h4 was a ability pick up. In h5 it was built in. I might be wrong but It doesn’t make sense.
Well at the end of H4 we see his armor being removed so I guess it was shortly after that he got an upgraded armor set.

I think this was the case for his armor in H4 and not H5 since Cortana was not around to alter John’s armor after H4.

I was merely going by the E3 reveal trailer where John immediately springs out of cryo and uses thrusters to avoid the floating debris. Not to mention at the beginning of Halo 5: Guardians (at least, I think it is, it may be Halo 4), we see a group of Spartans jump out of a Pelican dropship, use thrusters to steady themselves as they land, and engage the Covenant in a city.

Right, right, but that battle took place years before, so Spartans were already using thrusters before the Chief went for the long nap. It’s not so crazy to assume Cortana somehow got hold of the design, and thought that the Chief could do with some thrusters after everything they had been through. Fast forward some time, the Chief wakes up, has a new look and upgraded armour because of the nanotech, and throughout Halo 4 and Halo 5: Guardians can now use thrusters.
Nah, in Halo 4 he didn’t have thrusters (apart from the armor ability pick-up), but after 4’s ending, all spartan 4s were given upgrades to their armor (new halo 5 spartan abilities). The upgrades were also compatible with Chief’s Mark VI Mod.
