At the end of the novel Halo: Silentium, the rings are fired, and the flood is “destroyed.” The IsoDidact as well as other Forerunners and species are safe on the lesser Ark. What happened to them? Why don’t we see them or evidence of them on the ark in the game?

Because the games happened long before the books were published. Between Halo 3 and 4 was ODST, Reach and Halo Wars, not to mention several other books. Cryptum came out after all of that Im fairly certain.
Thats the real-world explanation. Canon-wise, the short stories Promises to Keep (from Halo Fractures) and the Trial of Medicant Bias fill in some of the gaps.
